I don't think they've ever explained the science behind Poke Balls in the games or anime, but I have seen a theory that each Poke Ball contains a pocket dimension, and the Pokemon is sent in and out of that. At least a pocket dimension would provide plenty of space for any size Pokemon.
Man all these crazy size changes... to think you could have a Poke Ball holding a Wailord (the largest Pokemon) that could retract into a small ball the size of a quarter. =-O
One thing's for sure- nobody in Pokemon ever suffers with space issues XD

It might just be a coincidence, but I'm pretty sure Pokemon came first, and Digimon kinda 'borrowed' it from them, if you know what I mean.
