The update worked for me in Spirit Tracks. It didnt at first but then I uninstalled and reinstalled. Then I set the cheat mic to r and was able to play along with Lokomo. On to the forest temple.
In Phantom Hourglass I couldn't find a cheat mic option.

Same here. In Spirit Tracks I made it to the flute part, set the mic cheat to R and couldn't get link to blow on the pipes.
